Simplified description -
Sprocket shaft in center of left flywheel (verified with dial gauge)
Pinion shaft in center of right flywheel (verified with dial gauge)
Distance between shaft center and crank pin center differs between flywheels (.004â€Â).
Cannot center flywheels (or shafts), I've tried two crank pins. No damage in crank pin holes.
Anyone ever see this?

I am having a very hard time understanding your measurements;
Once your shafts are true to each wheel, you no longer care if the wheels wobble when the whole assembly is trued.
You might try lapping each shaft to its tapered hole.
